NIOS Processor Capabilities and HAL

Hi,
I have a code running on the host, I am now porting it to the FPGA. I am planning on cross compiling the C++ host code for the NIOS architecture (using NIOS EDS tools).
The question is should I expect some weird behaviour by the cross-compiled code when it runs on the FPGA due to HAL ?
